It doesnt, his bounty come from the fact that he is a direct threat to the marines. Of course if you have an strong guy targeting you he is gonna have a massive bounty. Shanks in comparison is less of a threat to the WG because he isn't actually targeting them nor he is trying to dominate the world or get the One Piece.
